About the Role:

We are seeking an experienced, enthusiastic, and highly motivated senior scientist to join our Mass Spectrometry Technologies group in San Diego, CA to deliver high-quality scientific data and drive small molecule drug discovery. The candidate will be part of a larger mass spectrometry team focused in part on applying and developing proteomics approaches to support early and later stage drug‑discovery. The successful candidate will be a critical collaborator within the multi‑disciplinary Lead Discovery organization (biophysics, biochemistry, structural biology, and protein science) as well as the broader organization including biology, computational chemistry, and medicinal chemistry.

Specific responsibilities require operation of mass spectrometry systems (Thermo Orbitrap, Agilent QTof), and associated sample prep/data interpretation. This role will focus on LC‑MS proteomics assay applications (quantitative targeted, off‑target) to identify and quantify proteins and associated modifications. Experience in additional MS platforms such as intact mass, HDX‑MS and small‑molecule quantitation is highly desirable. The ideal candidate will be responsible to execute on MS platforms and effectively communicate results to colleagues within Lead Discovery and project teams.

Responsibilities:

  • Application and co‑development of various quantitative LC‑MS2 proteomics assays (DDA, DIA, PRM, TMT) to support ligand‑treated biological samples.
  • Proficient with sample preparation (TMT‑labeling and affinity enrichment) and MS data interpretation (Skyline, Proteome Discoverer, Sequest).
  • Highly capable of independently operating and maintaining LC‑MS systems (Thermo‑Ascend, Thermo‑Lumos).
  • Key contributor within Mass Spec Technologies team, supporting our capability to provide both routine and advanced MS qualitative and quantitative data to support multiple drug programs.
  • Collaborate with other members of the Lead Discovery team (protein sciences, biophysics, biochemistry, structural biology) to characterize protein targets through small molecule ligand binding assays.
  • Work with Treeline Lab Operations staff and external vendors to ensure smooth laboratory operations.

Qualifications:

  • Ph.D. degree plus 4+ years focused mass spectrometry experience in a scientific or technical field, and demonstrated lab hands‑on experience.
  • At least 2 years of drug discovery experience in biotech or pharma.
  • Experience maintaining and operating mass spectrometry instrumentation.
  • Familiarity with mass spectrometry software (e.g., Mass Hunter XCalibur, Skyline, Proteome Discoverer).
  • Expertise in common wetlab techniques: protein assays, small molecule screens, etc.
  • Ability to work efficiently and deliver detailed results within defined timelines and to collaborate in a multidisciplinary team.
  • Experience analyzing and organizing data with R, Python is a highly desirable.
  • Familiarity with biophysical methods (SPR, DSF, MST), or biochemistry is a plus.

This position is classified as exempt. The anticipated annual base salary range for candidates who will work in San Diego is $151,694 to $174,363. The final base salary offered to the successful candidate will be dependent upon several factors that may include but are not limited to the type and length of experience within the job, type and length of experience within the job, education, and other factors.
