About Alithea Genomics Alithea Genomics is an EPFL spin-off company with headquarters in Lausanne, Switzerland and a laboratory in Frederick, MD, USA, that specializes in providing innovative transcriptomics solutions for discovering new biomarkers and drug development. At the heart of our company's technology is BRB-seq, which utilizes highly multiplexed RNA barcoding to greatly enhance cost-efficiency and throughput during the RNA sequencing sample preparation process.

Position To continue our growth, we are seeking a creative, proactive, and motivated Bioinformatician / Data Scientist. The successful candidate will join the Pipeline Development and R&D team to help in the development of new tools and applications for transcriptomics analysis essential for the company business and future growth.

• Conduct transcriptomic data analysis to support R&D projects, ensuring high-quality insights for discovery and innovation.
• Evaluate and integrate new bioinformatics methods into Alithea's pipelines to enhance raw data processing and analytical capabilities.
• Develop, optimize, and maintain Nextflow pipelines for Alithea's analytical platform to enhance automation and reproducibility.
• Analyze data and create publication-ready visuals to promote Alithea Genomics' developing technologies for both internal and external stakeholders.
• Effectively communicate findings through regular presentations and reports to the team and collaborators.

• Master’s degree or PhD specializing in Bioinformatics, Genomics, Data Science, or related fields.
• Proficiency in programming languages such as R, Python, and Unix shell scripting.
• Prior experience with Nextflow pipeline development workflow.
• A must-have experience with short-read RNA-sequencing data (Illumina, Element), with prior experience in single-cell RNA-seq data analysis being a plus.
• Expertise with drug screening data or any perturbation-based transcriptomic data is a plus.
• Experience handling long-read sequencing data, isoform quantification from short-read sequencing, or method development specific to paired end full-length RNA-seq, is a plus.
• Strong analytical and problem-solving skills, along with excellent communication and teamwork abilities.
• Eligibility to work in Switzerland (Swiss work permit or Swiss/EU citizenship).
