Sr. Clinical Bioinformatics Engineer

Los Angeles, California

Overview

Schedule:

Monday–Friday, 9:00 AM–5:00 PM.

This position offers a hybrid work arrangement, with the opportunity to work remotely up to 2 days per week.

Responsibilities

The Sr. Clinical Bioinformatics Engineer serves as an expert who will lead the work on developing and utilizing new and existing computational tools and systems to assist with the analysis and interpretation of clinical data from various next generation sequencing based assays and other laboratory developed tests. The engineer will be able to use established workflows and software packages, develop customized pipelines, databases, and novel methodologies.

The role includes managing and mentoring junior bioinformatics engineers, leading and managing diverse cross-disciplinary teams, and providing research support to investigators, including training new users to use bioinformatics applications and databases.

Minimum Qualifications
Required
  • Demonstrated ability to manage multiple large-scale projects and overlapping deadlines and dependencies.
  • Excellent communication skills, both written and verbal.
  • Familiarity with publicly available databases such as HGMD, Clin Var, TCGA, ICGC, Ensembl, Refseq, UCSC, 1000 Genomes and ExAC.
  • Capable of designing and executing large-scale projects and programs.
  • Demonstrated ability to implement and understand complex algorithms.
  • Ability to develop and implement methods/algorithms and integrate multiple tools and software resources into software solutions/pipelines.
  • Familiarity with laboratory testing methods and genomic data is desired.
  • Proficiency in various open source and commercially available bioinformatics resources, platforms and software.
  • Ability to organize data and implement algorithms for the analysis of large-scale complex data sets including statistical tests, quality analysis, and machine learning, artificial intelligence, blockchain or natural language processing.
Preferred
  • Intermediate to advanced Linux background and bash scripting experience.
  • Intermediate to advanced object-oriented programming and scripting language experience.
  • Intermediate to advanced database development experience.
  • Beginner to intermediate level experience with developing and deploying CI/CD pipelines.
  • Intermediate to advanced experience with AWS services such as Code Pipeline, Code Commit, Fargate and Lambda.
  • Intermediate to advanced HPC cluster experience and working with schedulers such as Slurm or LSF.
  • Intermediate to advanced experience with a workflow definition language such as Nextflow.
  • Intermediate to advanced containerization experience such as Docker or Singularity.
  • Experience developing custom data processing pipelines for production environments.
  • Experience developing web applications and dashboards desired.
Education

Bachelor’s degree highly desired with 7+ years of related work experience, or master’s degree with 5+ years of related work experience. Advanced degree preferred.
