Job Summary:

Lilly is a global healthcare leader dedicated to improving lives through innovative medicines. The Applied Research Scientist will lead research in AI to enhance molecule discovery, focusing on automation and advanced technologies to reshape scientific discovery processes.

Responsibilities:

• Lead research on LLMs, Transformer architectures, graph/sequence hybrid models, and agentic RL for molecular design, assay automation.
• Integrate LLM reasoning with domain tools (e.g., RDKit, molecular graph ML, ELN/LIMS APIs) to build composite agents for DMTA tasks.
• Explore new techniques, run ablation studies, and benchmark against baselines.
• Design, implement, and deploy ML pipelines for multi-omics data analysis.
• Collaborate with teams to turn scientific ideas into prototypes and production solutions.
• Represent molecule research in AI community: publish, present, review, and scout trends.
• Evaluate external vendors, open-source projects, and academic collaborations.

Qualifications:

Required:

• PhD in Bioinformatics, Cheminformatics, Computer Science, or related field
• Experience with LLMs/Transformers, including fine-tuning, RLHF, prompting, and agent development

Preferred:

• 1-2 years of ML/AI experience in scientific problems
• Proficiency in Python and ML frameworks (Tensor Flow, PyTorch, JAX, Hugging Face, Lang Chain)
• Strong software engineering skills with experience deploying AI models
• Knowledge of MLOps practices
• Experience in startup or fast-paced R&D environment
• Experience with graph ML techniques
• Understanding of applying AI/ML in biology, neuroscience, or related fields
• Research contributions/publications in ML/NLP venues
• Mentoring experience
